selling weapons and armour of fallen
Most weapons and armour in the CRM are masterwork. My PCs have noted this and have started hording the armour and weapons of enemies that have fallen. Currently they are using cohorts to ship the stuff with a cart to and from home base in the near hamlet (Nulb is it?).
Anyone else see a problem with this? I am thinking of nipping it in the butt with an attack on the cohorts. I have tried warning them but they won't stop.

They're using cohorts to take the stuff to and fro, and not sending any PCs?

Nothing happens. Nothing at all. Including the cohorts returning. After a day or two, and the cohorts haven't come back yet, the PCs should get a little concerned. Couple more days, and they're wondering where the hell their lackies got off to. Day 5 or 6 should see them hollering up a storm about the whole thing. If they go looking, make it easy on them...bandits ambushed the cohorts. Or, if you're feeling really sadistic, and they're far enough into the CRM to have attracted some serious attention, a small force of higher end monsters dispatched by the Fane leadership could take them.
Either way, the PCs learn that they can't just send their cohorts off as pack mules and expect them to always be immune to attack. They have to accompany the sales expedition....which gives you time to prepare defenses. Don't stop them from selling...loot's part of the game. But make it so there's some risk inherent in transporting it.

If you nip it in the bud, you will rob your players and their PCs of a large amount of the treasure they are "due".
The fact that they're using cohorts for that work makes me wish I had your group, kinda. It's a great idea and you'll find that it keeps your PCs more firmly stuck to the plot. And if your players run sour in the tunnels, the cohorts can always experience something in town that requires a night of roleplaying them. Or roleplaying for the PCs when they have to get their cohorts out of trouble, jail, or the clutches of city-based cultists.
BTW, they should probably haul it all the way to Verbobonc as Rastor's economy can't support the influx of weapons and armour.

I don't really want to kill em all but maybe just put some fear into em... I haven't my books with me but I wager the sale price of all that stuff is going to be a game breaker, I am trying not to have a monte haul campaign as all my previous ones have been.

Actually, as Siobharek has alluded to, the amount of treasure given (including the MW items) is quite well-balanced in the adventure. Depriving them of some of it will not only prevent a Monty Haul campaign, it will make it into a cheapskate DM campaign.

If your previous campaigns have been 2nd Edition or earlier, then the thought of PCs selling lots of mundane stuff may be unsettling. It was for me. But before you start doing something to your PCs' cohorts, try and calculate the value of the items (remember that even masterwork weapons and armour go for half price) and compare that to the amount of treasure the encounter should give.
I think you'll find that it evens out. In fact, the adventure requires your players to think the way they do, and they've risen to the chalenge. Kudos

As Siobharek said, reselling items is part of the "treasure" for the PCs from the fallen foes. Used equipment should be able to be sold at around 1/2 price in a city that can afford it (like Verbobonc), so a msterwork longsword should bring about 150 or so gold. A small village of 100 (like Rastor) simply will not be able to buy everything they haul back there.
Trust me, letting the PC's "loot the bodies" this way won't be a game breaker. Most of the NPC's in my game use most of the more expensive disposable wealth (potions & scrolls) against the PC's.
