Water Temple exits
The map of the WT implies that it is directly connected to the Stalagos, and that the WT personnel can simply swim out into the lake directly from their temple. This doesn't seem quite balanced, because then they can swim right up to the water door without needing to negotiate their way through the mines like any of the other temples.
Am I interpreting this correctly? How did other folks rule this?

IMC, that's true; the WT has much better access than the other 3 temples. They're balanced by being the most factionalized temple in the mines; there's a real power struggle between the Kuo-Toa and the humans, with the elves playing both sides against the middle.

I agree that the WT has ready access to the Outer Fane, but that's not really an advantage. Remember that the purpose of placing the door accesses outside the respective temple is merely an attempt to keep the temples working together, at least some of the time. The water door thing only means that the WT doesn't need to work with anyone and has more time 'factionalize'.
I don't see how it would be an advantage to the PC's either. By the time they are ready to hit the OF, they'll have access to probably every door. The smart thing for PC's to do is question every prisoner they get their hands on about information in the Outer Fanes, including who/what is guarding each of the doors. With that info, they should then hit the air door, or maybe water door as a second choice.

Not yet, for two reasons: 1. They haven't gotten to the fanes, yet. 2. The water temple folks have already warned the party of the nasty beasts that live in the Stalagos, who would surely attack any swimmer (or even water walker) other than a Kuo-Toa.
They did, however, use the opening from the water temple to get to the outside of the inner wall, so that they could walk around to the eastern bridge to attack the Fire Temple. The Kuo-Toa swam along side, warding off the nasties in the water.
